40 : 45 . 988 console time via local recording frame count using somewes's tool

Here is the explanation / logic / argument for considering this a 40 : 45 . 988 :

Time starts the frame the missile disappears and time ends the frame samus faces forward.

The time, if you count the video's frames is 40 : 46 . 00, that much is true...
but, the game doesn't run at the same frame rate as the video.

video=60fps
game=~60.09fps

The game frame has to happen before the video frame.

Of course, that goes for the beginning frame too, but I believe the tool takes this into account.

IMO, it's a pretty cool edge case on the ambiguity of the SNES frame rate not matching any common video capture rates lining up with the arbitrary nature of focusing on certain units of time such as the second.

The frame counter tool was made by a former SMB1 WR holder. I conferred with him to make sure I understood, and he said he would consider it a 40 : 45 . 9 but it depends on how the community would want to consider it.

The Super Metroid SRC leaderboard seems to have accepted it as a 40 : 45, for what it's worth. I have zero control over that board.

Regardless, it beats my own previous WR by like a 1/3 of a second, and that's something I could never be frustrated about. Hell, I was somewhat frustrated about getting a 40 : 46 . 8 a couple of months back, but I was still ecstatic about that!

Anyway, you can consider it a 40 : 46 . 00 if you like!
