We booked through EnvaTours. Keep in mind that they do not pick you up from the hotel, so you'll need to walk to their sales office on the North side of the Marina (really close to the Pancho statue). We stayed at Sandos Finisterra, which is on the opposite side of the Marina, so it was about a 20-minute walk from our hotel.

Personally, we recommend just splurging for a private water taxi instead of the clear boat. Booking a private water taxi for two people will still be less than booking a tour on the clear boat, and it's way more tailored to you and so fun.
